When you made the new layer. Do you mean that you made a second layer of Jack? :0 Then painted the color of the second layer Jack's eye? :0

I just made a transparent layer over Jack and painted it on there over where his iris is in the layer below it.  |

There should be a little 'create new layer' button that looks like a square with the edge folding up beneath where it shows your different layers. (If the version you have is similar to mine.)
